"This is still the A test and we are waiting for the obligatory B test," HOO secretary general Josip Cop was quoted as saying by daily Jutarnji List.
"If that one confirms doping, we in HOO shall act according to regulations. But we do want to be cautious and wait for the results of the B test first."
Perisic was eliminated in the first round of the women's 800 metres.
Cop said the International Olympic Committee (IOC) had informed the HOO of the findings in an official letter.
Another newspaper, Vecernji List, quoted HOO president Zlatko Matesa as saying: "I have been informed but we'll definitely ask for the B test. If Vanja is positive on that one too, we shall be rigorous."
The IOC said on Tuesday it had discovered seven more positive drugs results from re-testing samples taken from Beijing involving six athletes.
