The 36-year-old former Argentina international is set to be replaced for the rest of the season by Stojkovic.
"Abbondanzieri has decided to return to Boca Juniors. It is logical for him to accept an offer which guarantees him two years," Getafe president Angel Torres told a news conference, after the side's 5-1 Primera Liga win over Sporting Gijon.
The 36-year-old former Argentina international, who joined Getafe from Boca in 2006 on a three-year contract, is set to be replaced for the rest of the season by Stojkovic, Torres said.
Stojkovic will arrive in Madrid on Monday to undergo a medical, while Abbondanzieri will be presented at Boca on Wednesday.
